He's an archangel. You have to Amara-level smite him, use Michael's Lance, or use an archangel blade. Nothing else apparently works.
But I'll caution again--if Crowley is expendable (and, of course, he was), Lucifer definitely is.

The second they introduced that stupid rift, all bets were off the table as far as permanent deaths. I immediately thought of how they brought back Iolaus in Hercules. That crap may work for The Flash, but it was a mistake to introduce it on Supernatural. It seriously messes with the canon in ways even the Nepotism Duo haven't yet reached. And I mean crap like "Are Chuck and Amara in charge of all these multiverses, too, and if so, why aren't there any where they both died?" not just "If we can just visit alternate universes, now, what's the point of having canon?" I guarantee they put zero thought into that. Canon aside, the biggest problem I can foresee is if they have to juggle multiple worlds or new versions of characters for more than five minutes. It'll be a gong show. A really cheap looking, poorly written mess that inevitably forces at least one annoying character on everyone throughout.

That's why I didn't even tried to think about the alternate whatever, and why there still was an apocalypse without vessels. The whole thing was probably only there for cheap "sensational" finale, and to erase any consequences for Mary's initial deal since it makes it seem like everything would be worse in an universe where she didn't make it. Worse part being that if they remembered their own canon, they'll remember that teh angels already conspired to make John and Mary fall in love in "our" universe, and that the Winchesters were screwed from the very beginning... Ah well... Every time I think about season 13 an even worse idea crosses my mind, so I'm gonna stop thinking about it. Super bitter about Rowena though. And given how the already screwed Castiel's character in S12, not expecting anything good for him either.

Just found this on twitter. Jim Michaels one of the producers tweeted and Mark replied.
Jim Michaels Retweeted Mark Sheppard
Thanks for everything Mark! We never say never Mark! Besides, I know where you live.

With all due respect, your comment is inaccurate and misleading to the fans. There are NO plans to have me return to SPN at ANY juncture.

Saw that exchange between Mark and Jim last night, and, wow, the flames from those burning bridges are HOT! Whatever happened really sounds a whole helluva lot worse than I had originally imagined.
Then there's him breaking off with Creation on top of all this, finishing out his 2017 contracts and saying buh-bye! to anything after that.
With Mark having zero fucks left to give, and him appearing in all the 2017 Creation cons to the end of the year, I'd be shocked if something isn't said or doesn't come out from his talks at those cons, certainly in one or more of his M&Gs, at the very least.

It's my head canon but if Mary didn't take the deal and John died then there still were Azazel children that could be Lucifers vessel. It wouldn't be the perfect host but the vessel would survive. So by Azazel's plan, the final vessel would still open the hell gate to free Lilith. If the gate wasn't closed then all of hell would be roaming the earth accounting for the destruction. Heaven would go to plan B and resurrect John as an imperfect host that could survive. The two duke it out and either kill each other or get placed in the cage. Or they could have waited for Henry and use him as Michael's vessel.
