Some fans have always been aggressive. What has changed the most is the type of social media that fans use, as well as the devices they use to access it and how that affects their social interactions. Some social media and board types are better at keeping the bullies and antisocial types in check than others. Some even overdo it on the moderation.
Fandoms can also be affected by the best-known personalities involved (usually, but not always, the BNFs), the contemporary zeitgeist, and even the nature of a media (especially if the media appeals to a certain age group).

Can't really comment on other fandoms since this is the first and only fandom I have been involved with but SPN certainly has some extremely toxic fans. And a lot of the BNFs add to it.
Certainly my first and my last! Frankly find a lot of these people disgusting.
And I find I certainly enjoy the show better when I stay away from the fans. Are there problems with the show? Yes but I still enjoy it.

I blame the internet and social media, which makes me sound old... I also blame people and I guess society. May as well say I blame everything. You give people anonymity and an easy way to find similar people and create echo chambers. You turn these BNFs into little pseudo celebrities and create a dysfunctional and unnecessary hierarchy. It's going to breed some ugly stuff that can take over by being vocal and big enough. So much of it spills over to the entire fandom and possibly the people or people behind things being stanned. A sense of power and attention? Dangerous stuff.
What gets me is the level of sexism and homophobia (and homophobia that's interconnected with sexism) present in so many of these fandoms. The racism you can see. The repetitive conspiracy theories that pop up and people who seem to have lost or missed out on learning social skills and boundaries. The glorification of unhealthy or downright abusive/toxic things. It's concerning.
